I think the main difference of opinion should be between Deists and, not "atheists", but "non-Deists", and their arguments should mostly be based on Scientific evidence.
A-theists issue is with organized religion, and organized religion only; yet that's always confused with "belief in G-d" (a term which I anyway, have never been too fond of). And most of the time not with all theists, but only with extremists, or many a time with Christianity only.
Separate thought: Atheists complain that religion is socially and psychologically oriented, when they are just as well...
